I have my map working to some extent, but can I use a larger window size than 640 x 480 when running it? If so, how?

Are you talking about when you hit the "run" button? It gets those settings from what Engine is currently set to -- run Engine on your data file, hit the setup button, and change the screen resolution. From then on, any launch from editor will be that screen size.
