What do you guys do to protect copyrighted files from theft? Some images and fonts have licenses that require that they be distributed in binary format, but Xcode doesn't seem to be compiling for me. They are visible within the Resources subdirectory of the .app file.

That's how it's normally supposed to be. And technically, if they're on a computer, it's a binary format, sorta. Not quite sure what they are supposed to mean. It is easy to get into an application bundle.

I guess you can lzma or otherwise compress your resources together to make them harder to find. Or even do some bit-twiddling to trivially encrypt the assets. You'll never be able to stop a dedicated copier from getting those assets- so just try to find something easy to meet the license agreements.
